The game starts with Dr. Doom and the Masters of Evil launching an attack on the helicopter transport SHIELD UNN Alpha. Nick Fury sends out a distress call to all superheroes for assistance. Captain America, Thor, Spider-Man and Wolverine respond to the call. Along with the other heroes, they saved the helicopter transport led forces Scorpio (The villain of Spider-man ... if not there other does not suck), Bullseye, Winter Soldier, Radioactive Man and Fin Fang Foom.

Successfully completed its mission, the heroes travel to Atlantis, where people are being mind controlled by Attumen, who has usurped Namor from his throne. With the help of nano-technology, which allows them to breathe and move freely underwater, the heroes are able to save and beat Namor and Tiburón Tigre Attumen. After defeating Attumen, the heroes meet Mandarin, who releases the Kraken , the team beats the pillars down on himself.
then travel to the Valley of Spirits to face Mandarin in his palace. After his defeat, reveals that attempted to take control of the Masters of Evil and, failing that, he left the group. He suggested that the Mandarin they saw in the catacombs was actually Loki, god of mischief. On his return to the base, the team learns that Nightcrawler and Jean Grey have been kidnapped.
Because of the involvement of the mystical forces, Nick Fury moved his team to Sanctorium Sanctum, home of Dr. Strange. Professor X helps Nightcrawler in Doom Castle , but in trying to transport the heroes are sent to Murderworld a spell Baron Mordo. After defeating a mind-controlled Jean Grey, in addition to Rhino and Shocker, heroes fight a giant robot, led by Arcade. Victorious, the heroes know that Dr. Doom Nightcrawler has used to access the realm of Mephisto , and the team is sent in pursuit.
Upon arrival, Mephisto's minions kidnap Jean Grey and Nightcrawler. Blackheart, one of the minions of Mephisto, put them in separate cages on the Vortex Infinity, indicating one must be saved and the other sacrificed (You decide who should die) before the team can beat Mephisto. During his battle with Mephisto the hero sacrificed again and rose for Mephisto, but now under his control. As a last effort, the resurrected hero sacrifices his life to defeat Mephisto and the team can escape.
Meanwhile in Asgard a large army of super soldiers attacked and imprisoned the Asgardian gods. The heroes travel to Valhalla to discharge its invasion force and free Heimdall, Tyr, and Balder . After dealing with demolition squad to open the Bifrost Bridge to reinforcements arrive. Looking for Odin in Niffleheim after a fight with Ulik Kurse and they find their Sword Twilight or destroyed and realize by Ymir (Tiens that against the giant uchar) that Dr. Doom and Loki have been Mount Odin Pico de Cuervo. After Loki is apparently defeated in Pico de Cuervo, the computer releases Destroyer Armor to use against Dr. Doom. As heroes defeat Loki and armor, Dr. Doom appears and reveals that he has stolen the power of Odin. I used to try eliminate the heroes, but the Vigilante Uatu saves and transported to the base of the Inhumans on the Moon ( Attilan ).
Uatu reveals that the only way to defeat Doom is to find the Crystal M'Kraan and steal inducer of Galactus muon (which is now attacking the Skrull home). The team is sent to Shi'ar Empire, where they fight Deathbird and the Imperial Guard to restore Lilandra to the throne and get a slice of crystal M'Kraan. After recovering the crystal, the heroes travel to the planet Skrull and with the help of Silver Surfer, the heroes defeat Galactus and steal the muon inducer. Meanwhile, Dr. Doom conquered the Earth, corrupts and creates clones of many of the heroes. In a final effort, the team travels to Latveria to face Dr. Doom . The heroes use M'Kraan glass and muon to weaken Inductor Doom. While Doom weaken heroes, is destroyed by a thunderbolt sent by a rejuvenated Odin, leaving nothing, but behind his mask.
Once defeated Dr. Doom and save the earth, a voice shows the consequences that our actions have in the world (During the game various characters appear to ask for help to get different artifacts during the main quest if you do or do not have consequences in the final story.)

Ultimate Alliance was a sequel, and although the plot is based on Secret War and Civil War as much as I did not like the first.
